Fotobounce (V1.1.5) plays nicely with iPhoto in the following manner. iPhoto imports your photos and makes a copy in an "originals" folder underneath the iPhoto Library folder. By default the iPhoto Library folder exists under your Pictures folder; but it can be moved around, and you can have multiple iPhoto libraries.

When you make a change to an iPhoto image, the original is maintained and the modified version is placed in a "modified" folder. Fotobounce will only include the modified version so that you won't see duplicate photos. Now, Fotobounce will rescan a modified image so that any existing face tagging info will be lost and will have to be re-assigned. The reason for this is that the image could be cropped or rotated so that the original face coordinates are no longer valid.

Note, that if you have photos under the Pictures folder that you imported into iPhoto, you will have duplicates of those photos; one inside iPhoto and one outside iPhoto. If you select the Pictures folder as the root of your Fotobounce library you will end up with duplicates showing in Fotobounce. To avoid this situation you could create a new folder outside the Pictures folder (perhaps Documents) to contain the non-iPhoto images. When the dup images are moved out of the Pictures folder they will be removed from Fotobounce.
